Tetsurou Hoshino returns to Earth after his journey aboard the Galaxy Express 999, joining the resistance against the machine empire that has taken over the galaxy. He fights alongside others who have managed to retain their humanity, despite the empire's widespread destruction. On the train's return to Earth, Tetsurou receives a cryptic message from Maetel, prompting him to board the Galaxy Express 999 once more. He meets various challenges and mysteries on this new journey, including the appearance of the "Ghost Train" and encounters with enigmatic figures like Faust.
